Chris Quince wrote the top denoising software for 454 sequence data (see Quince et al Nature Methods 2009 and Quince et al BMC Bioinformatics 2011) . However, to work with it required diving head first into his under-documented and rather hackish perl scripts. Connor decided to fix things by writing a nice python front end. It is up on github as fhcrc/ampliconnoise and is under heavy development.
